MVC3.Net Web Api & jquery remote load – any cookie problems?

I have a.net MVC3 web application using the.Net 4.5 Web API. I would like to load up one or more views from the site remotely using jquery. However, this breaks the site as it is trying to authenticate on all pages and so many requests are hitting the authentication server.
I have found that if I open the site in firefox and then load the jquery, I get a popup that says: “There are multiple tabs which are attempting to make a request to this site. It looks like two or more other pages may have loaded Javascript from the same domain. This is not allowed”. But it isn’t clear where this popup comes from as it is not on the main site.
Are there any cookie problems with this jquery remote loading?

Update: This is all using CORS, all appropriate headers are in the response. I am using MVC3 for the web API but I have included the following solution below, it should be a generic solution.
